Somehow secretly tied to the Blue Sun Corporation, the Academy was the "school" where River Tam was taken by the government and experimented on. It was presumably the context for her dream/nightmare at the start of "Serenity".
The Academy's first test subject was Silas, who was deemed a failure and sealed away on the Sun Tzu Generation Ship as he was considered too dangerous to keep and too valuable to destroy. He became a legend whispered about by later test subjects.
The Disciples were also trained at the Academy.
